How hard is it to exchange a three speed manual out of a 1966 Mustang and replace it with a five speed tremec. I know the bellhousings have the same screw pattern and see lots of old Mustangs with this conversions.

The 302/ five speed conversion is liked, and this will assist you as most everything is the same.
The 300 six is not a liked exchange, but worth it for the power and visual affect :
My 66 has a 300 with 3x2's and dynos over 400 hp .

The bell housing at the transmission side is different, unless you have a early V eight Mustang. So get a bell housing with it, or one from the salvage yard.
Buy the clutch plate that matches the input shaft of the transmission and is the same size of the one on your fly wheel.
Go to a Mustang site and get the adapter mounts.
You may have to change over to a hydraulic clutch.
